It’s clear that Indiana Jones had a huge impact on Uncharted, but with the freedom that Sony gave Naughty Dog, they were allowed full creative control over their project, meaning that the game had a huge number of different influences:

I wouldn’t change a single thing about the Uncharted franchise because to me it’s perfect.
Except U3 is much less interactive than U2 or even U1.
It speaks volumes that the best sequence in U3 was the “classic” ship graveyard, which featured real traversal gameplay — mixing platforms, gunfights and clever level design in an enjoyable and dynamic way. The rest was pretty much on rail progression with forced dialogs while walking through useless streets. Even the sealiner was a disappointment since there wasn’t much to do in it (remember the fantastic Maria Doria in TR2?).
It’s a technical and artistic marvel, sure. But it’s awfully lacking in the level design department.
